Filtering out the prominent portion through the excessive amount of information produced by next generation techniques is a challenging task. There is still need for fast, easy to use and efficacious tools. For this reason, we present FMFilter (Fast Model based Filtering Tool), an efficient filtering tool for next generation sequencing data produced by genetic disease studies. FMFilter provides an environment which allows to choose one of the inheritance models (recessive, dominant, compound heterozygous and de novo), the affected and control individuals to design the filtering mechanism. This user friend GUI eliminates the requirement of advanced computer techniques. The program has an option to filter with control individuals which enables to eliminate the majority of the false alarms specific to the population. FMFilter requires negligible memory which enables to handle very large vcf files with ordinary computers. We have demonstrated the effectiveness of the proposed tool with various variant files at different environments.
